If I may follow up my own post, it seems that I had a line in my .profile which was still pointing to an old TeX distribution. Getting rid of that line, Aquamacs (and the command line!) now point to the new distribution. Apparently what happens when you use System Preferences to choose a TeX distribution, is that the source of the symbolic link from /usr/texbin changes. So that problem has been solved.
As for the first problem, I can indeed add xelatex to TeX-command-list via LaTeX->Customize AUCTeX->... and this seems to work. Could I suggest that perhaps in future XeLaTeX could be added by default?
