Can you be precise - is it the PDF that doesn't find its way into the nightly builds?  I don't recall the PDF being in the builds at all.
Is it the Apple Help document?  if so, what does the build log (on the server) say - does it "make" the documentation?  Also, are the .html files in the "Aquamacs Manual" directory in Resources/ correct or outdated?  If they are correct, but not shown, it is just a LaunchServices DB quirk.
