Taking a look at your Prefs.el might allow others or me to make a more
educated guess what's happening. It's a bug for sure.
Does it also happen when you copy your Prefs.el into your ~/.emacs ?

Right. We could change that, but I'm not sure what the right
procedure would be to load somebody's pre-2.0 preferences file.
One could
- attempt to load Aquamacs/, but, if not found
- look for Aquamacs Emacs/. If found
- copy it to Aquamacs/
(to allow previous Aquamacs versions to load it).
One would have to do that with every location where Aquamacs looks for
support or customization files.
This way you could keep the two configurations apart, while importing
the old one during the first startup.
The other problem with that is that installers for the plugins will
always install into Aquamacs Emacs/.
So, given that we have enough problems, I tend to leave things as they
are....

Yes, they ought to be.

It's not clear to me that there is a strong use-case for separate
configurations and libraries.
